The Caltrain station in San Francisco. On Amtrak, odds are more likely that you'll end up over in Emeryville or somewhere in the East Bay, and take the shuttle bus that Amtrak runs from there to San Francisco.

Looks like it's right on Mission Street. This is a fairly central location...Just one block away from Market, and from Market, you can pretty much catch a muni bus to anywhere you want to go - not to mention that it's near the financial district, so there are cabs everywhere.

Amtrak no longer owns the right of way into San Francisco from the Peninsula (which is now owned by Caltrain - a separate commuter rail corporation). You'll have to transfer from one of the following Amtrak stations: - San Jose, Emeryville, Oakland, or Richmond. From the San Jose station, just transfer to a connecting Caltrain train heading Northbound. There are shuttle buses to San Francisco from Emeryville and Oakland. Richmond is connected directly to the BART subway system, that will also get you to San Francisco.
